tumbled travertine kitchen backsplash and grout

I installed a tumbled travertine kitchen backsplash last weekend and I did not use any filler for the pits and holes before I installed the grout. This was fine until I used an enhancer to darken the stone slightly. Now, the grout is so much darker than the stone that all the pits and holes make the stone look dirty. I assume that to get the look I want back without starting completely over my only option is to try and pick the grout out of the pits and then fill them with color matching caulk. Can this be done? It won't be fun but it's better than starting over. Thanks for your help.

Yes, it can be done: but you may have bonding problem because of the presence of the color-enhancer inside the holes.
