If you read the label of the rust remover you used, you will read that it contains Hydrofluoric Acid (HF). It is the only acid that can damage granite.
Of course, the damage can be repaired, but only a proficient stone restoration contractor will be able to do that by slightly grinding (honing) and then polishing the damaged areas of your floor to match the surrounding factory finish.
